Y Tu Mama Tambien is a great film, worthy of consideration on any list for the 2000s... actually I prefer Rushmore to the Royal Tenenbaums because I felt like I could relate to the characters better than the uber-wealthy who are usually the focus of Anderson's films. Darjeeling Limited was a disappointment.
Children of Men probably deserves consideration more than No Country, the same with Letters From Iwo Jima. I might even throw Pan's Labyrinth in there - one of the best fantasy films of the last decade, and I'd put it there over Return of the King - Fellowship was the only movie in that trilogy that deserved Best Picture, IMHO.
