I found both Delicatessen and City painfully tedious at times. Amazing visually, but sometimes there's no point to the visuals - it feels that Jean Jeunet (the director of both) just put them in there thinking, "let's add this for the heck of it and see what happens." Some scenes are unnecessarily long without making any extra points. It's actually a good example of you to make, because I felt the same way about this new Matrix film. Like I said... nothing is perfect.

As for the "bug" problem, I think it will resolve itself in the third film. There are a few possibilities, which a lot of people have already speculated about. Here's a thought. There's lots of talk about "purpose" in this film, if you noticed. Without humans, what would the purpose of all those many machines be? Perhaps they need us for that very reason - without us, they'd have no purpose to exist. Without suffering, human beings cannot achieve or appreciate happiness (remember Agt. Smith monologue in the first movie). Perhaps by engaging in this conflict, humans and machines are fulfilling each other's purpose? It's just a thought.
