But right now I'm too lazy to type up a rebuttal.
I will say, however, his explanatoin of Bane is retarded and makes no sense. His red/blue symbolism is interesting, but doesn't really hold any water.
And the Architect does say that he will the ones the want to leave. Why in the world would he mean rogue programs? Remember, they wanted to come to the Matrix. That girl's parents were smuggling her in, not out. He obviously meant humanity, which means they are still alive.
Also, even if every human connected to it died, who cares? They have those endless fields where human's are grown, so they just need to connect a bunch to it.
