Ninjas are only effective when they're alone. Think about it:

One Ninja:

Silent.

Deadly.

The lurker in shadow.

Fifty Ninjas:

Bumbling.

Cannon Fodder.

Lois lane can take out a dozen with her purse.

That might be the solution to your anti-ninja hypothesis.
